The defense is bad but it's always been, the teams attack and midfield has been the defense mostly, maybe this will change when Puyold finally retires but even more worrying is the cluelessness and lack of penetration in attack.

The fact that Barca at our best have 3 forwards is actually a large distinction...
And yes Cesc being in the first team ruins just about everything offensively at least. That's not to say there aren't bigger problems, our pressing being one of the most pressing problems (hahaha puns....)

Also regarding the defending. Barcelona's defence has always been their attack if you know what i mean. The amount of times they have scored the 1st goal which resulted in the opposition giving up instantly is extremely high not to mention their constant attacking waves which would limit the other teams to their own penalty area forcing them to defend rather than actually go out and attack also strengthened their defence.

How many more times do we need to prove to Roura that playing an extra midfield will cost us games. Another example. Pedro should have been awarded a penalty and we could have been back into the match but still not playing an inside forward for Fabregas is costing us and badly. Two competitions we are going to be eliminated due to bad management. Tito save us!

Where exactly did you get this?
As far as I know (or at least what I've read), Messi has a fever and didnt train on Wednesday. Many players miss a training session or 2 due to a fever / or man flu or whatever.
Its not a big deal.
Of course Im sure he could have turned up to training and no harm could have been done, but still, if anyone deserves a day off, its Messi.
Most of these training sessions after big matches are simply recovering sessions, anyway. For example Xavi spent his morning doing physiotherapy.
