The problem with conspiracy theories is that often the evidence is fragmented and is unreliable. This is because the more powerful groups, a.k.a. the one supporting the mainstream version of events, is powerful enough to hide the truth (if we're going to talk about 9/11, then it'd be the U.S. government). So you can't really conclude much from conspiracy theories if you're going to go the scientific way.

However, knowing the U.S. government and its imperialistic desires and vaguely considering all the claims made by 9/11 Truthers, it comes off as highly unlikely that the various leaders of this country (CIA, the federal government, the Pentagon, etc) could not have prevented 9/11 from taking place.

The problem with most conspiracy theories is that they suggest that a massive group of people somehow managed to keep a secret about some HUGE event/policy/what have you and that's just incredibly unlikely. Either the government(s) and/or businesses are corrupt, self-serving (and therefore individually focused) and/or incompetent and a bureaucratic mess OR they're organized, intelligent, and devoted enough to pull off the type of cover-up/black-op that people are accusing them off. You can't have it both ways.

And honestly, which of those two scenarios has (far) more evidence and basis?

Conspiracy theories tend to be based off of faith and not fact... conjecture and not reasoned thought... assumption and not evidence (at least not hard evidence).
